Have a local carpentry shop make you a Vee-block with hold down vee’s that connect using C-channel. Contact me by email and I can get you some picture details and the name of a shop that makes these.
If you take a finished flute or whistle to a good machine shop, they can measure it and make the appropriate jig. It can be pretty pricey though.
ENCO has all sorts of drills and goodies. Ask for a copy of their paper catalog. I use bradpoing drills for fingerholes ( hint-- put a correctly sized dowel in the bore of the flute to prevent tearing out as the drill comes through to the inside). I’ve been told that a bit called and “end mill” makes even neater, better holes, but I have not experimented with them yet.
