Try closing the eye of the staple a tiny bit. That might sharpen your back D. Then most of your notes will be sharp, so cure that by sitting the reed a little higher in the chanter.
You may want to try a larger bore in the staple. I have seen all the tuning problems you are seeing clear up with a slightly larger bore in the staple. You can probably transfer the head from the old reed onto the new staple. What are you presently using for the staple and who made the chanter?
If the second octave is sharp, a bigger staple is likely to make matters worse.
Sharp mid-octave may indicate that the reed is a bit too closed. Opening the reed would also raise the back d relative to the rest of the scale; however it may sharpen the second octave. Has the reed been trimmed or shortened? (That could result in this pattern of tuning changes)
Stay with the same staple size as the original reed!
Brain f**t. I meant to say smaller bore staple. You could try a rush in the staple to see if that will do it, and it is non-destructive as well as instructive. Another approach is to move the head further off the staple, which would reduce the internal reed volume, after chopping back the tip to compensate.
