Is there a way to mute a flute,
other than by not playing?
Your lips and diaphragm are an effective mute. Reduce volume of air with lips with a tighter embouchure while maintaining or increasing air velocity/speed to stay in tune. And it helps to blow across the hole rather than down into it when playing softly. The key is to remember to support the tone; don’t play flabby unless for effect.

Terry McGee recommends putting a small blob of the putty used to hold up posters just beyond the embouchure hold.
